Custom Fields
After the API, the next feature I'd really love is custom fields - I'd like to link to a commit sha or multiple commit shas that have to do with a story, or other information that might be relevant.

I agree, for some things it is fine to put in the description. However, custom fields would be (I think) a really high-value feature.
There are some things that you want to do on every ticket. For example, we have a "bill to" info that needs to go into every story. It is hard to keep that standardized. Would be awesome if we could just have a custom drop-down we could use on every ticket.
Custom fields would solve many peoples requests for various features without forcing everyone to use those features and get "feature bloat".
Something to think about.
